The Bavarians went two goals down after Erling Haaland scored twice, but Hansi Flick side responded with two goals back from Lewandowski.
In the second half, Leon Goretzka scored to make it 3-2 before Lewandowski completed the hat-trick with the fourth few minutes later.
The result sees Bayern Munich remain comfortable on top of the Bundesliga table.
