Erling Haaland put the visitors into an early 2-0 lead, scoring a brace inside nine minutes. However, Robert Lewandowski cancelled out the Norwegian's goals with a close-range effort and a strike from the penalty spot before half-time.
The hosts had to wait to take the lead until the 87th minute when Leon Goretzka found the bottom-left corner with a precise strike. Lewandowski haunted his former club once more with a clinical shot to notch his hat-trick and secure the three points.
Bayern return to Bundesliga action next week on the road to Werder Bremen. Dortmund have to pick themselves up as they face Sevilla in the Champions League in the second leg of their round-of-16 clash on Tuesday.
