Robert Lewandowski scored a brace from the penalty spot and then a free-kick with quarter of an hour before Leroy Sane made it 3-0 10 minutes before half-time.
Then Union Berlin responded with a goal back through Niko Giesselmann on the stroke of the break to breathe life back into the game.
But Kingsley Coman restored Bayern's three-goal cushion on the hour mark but the hosts refused to go away, which saw substitute Julian Ryerson pull another goal back to make it 4-2 in the 65th minute.
But Thomas Muller made sure Union Berlin had a three-goal deficit to chase once again when he netted Bayern's fifth with 10 minutes left on the clock.
