The Argentina World Cup winner signed a contract that could keep him with the team until 2031. The contract is for eight and a half years.
Chelsea began its pursuit of Fernandez in the final minutes of the transfer window. On Tuesday, the two teams were locked in negotiations to try to close the deal.
The club made arrangements for his medical in Portugal and his Wednesday flight to England on a private jet.
Chelsea appeared to be unable to complete the deal for the 22-year-old at one point, but just minutes before the 11 p.m. deadline, both parties came to an agreement.
Benfica, on the other hand, requested that Chelsea immediately honor Fernandez's £105 million release clause. The primary objective of the negotiations, Chelsea offered to reduce the number of installments on Tuesday.
It is believed that Benfica was willing to accept a payment plan that required three installments to be paid off over the course of two years. Eventually, a compromise was reached. Fernandez had always wanted to move, but out of respect for Benfica, he decided not to participate in negotiations.
The 22-year-old also skipped Monday's practice and was not included in Benfica's squad to face Arouca on Tuesday. Each of the terms had already been settled on.
In January, Chelsea spent more than £323 million on this acquisition.
