Under former Barcelona coach Setien, Villarreal has lost three of its first four games and is now 15th in the standings.
Real Valladolid fired Pacheta in April amid a relegation struggle, and on the last day of the season, his old team was relegated from Spain's top division.
In addition to guiding Elche from Spain's third tier into the top flight between 2018 and 2020, the 55-year-old had assisted them in making it to LaLiga.
On Sunday, September 17, Pacheta's debut game in charge will take place at home against Almeria.
