They took the lead after 29 minutes as Bergwijn and Hojbjerg linked up before the Dutch forward fired low into the back of the net to put his side in front.
The lead was threatened soon after though, twice through Soucek, and in the end only lasted three minutes after a Vlasic shot fortunately found Bowen in the box, who cleverly turned before lashing past Lloris into the bottom corner.
But Tottenham Hotspur were back in front just two minutes later as Bergwijn was involved heavily again, weaving into the area before crossing for Lucas to turn in to make it 2-1.
In the second half was another lively affair as both sides had chances. The Hammers pressed for an equaliser late and almost found one in the dying seconds when a Yarmolenko shot deflected off Tanganga and looped onto the crossbar.
But Tottenham held on though to secure both derby bragging rights and a place in the semi-finals.
